I want to install and audition about 100 new fonts. If I install among my current fonts, it'll be pretty cumbersome to pick the new ones out, so what is the best way for me to distinguish the new fonts? Should I temporarily pull my old fonts out of the folder first, just so the new will remain or is there a better way?

The system fonts.
But ... in your case you do not need to install your new fonts. Just download them and save in a separate new folder. When you want to use one double click that one and it will open in font viewer. A bug in Windows up to and including Vista causes a temporarily install as long as font viewer is open.
Then start the application you want to use and ... Bingo!
